This weapon crate can be found on the main facility located south of Alternative Reality Research Institute. You need to go to the floor above the mezzanine and you will find two enemies guarding a glass doorway and upon defeating the guards and entering the door you will be in a dark chamber. On the other side there will be a bruiser and other enemies huarding a file room and opposite of that is where you will find the weapon crate with the mystical crate.
